I'm still in my research stage for a firebird formula or TA. I find that you can get 96 or 97 TA's for 6-8 grand with good service records and decent milage (Around 80k) where 98-99 float just above 10 grand. Since I have a budget of about 11,000-12,000 dollars, would it be wiser to buy an LT1 and buy mods or buy an LS1 and keep it relativly stock? This would be a daily driver and weekend autocross machine.

In my opinion it depends on which body style you like better. If you like the 93-97 look, get that. If you like the 98-02 style, get that. The 98 will cost more, but that's money saved not having to dump it into the LT1 to make it as quick as the LS1. It's up to you.
I like the 97 camaro's better than 98+, so I bought one of those. Considering the LS1's look better and are about 60-65 HP more than the LT1 stock for stock, I would definitely spring for an LS1. LS1's can also easily make 355+ RWHP with just bolt-ons.

Agreed. I would find the lowest mileage LS1 car for $12,000. I just think the 98+ F-bodies look more refined and just overall more appealing. IMO the revised and smoothed headlights on the TA look much better, the TA tailights look 100% better, and the front end and hood on the 98+ TA's just looks so much more aggressive and refined. I also like the front end on the 98+ Camaros as well. JMHO though.
