I agree completely. It's not the hole itself I'm worried about, rather the way it's cut and reinforced/sealed.
Please. How many miles since you cut the hole?

You're worried over nothing. It doesn't hurt the structure of the car to cut that hole. Probably doesn't help the value, either, but I did it that way, put a nice stainless cover over it, and never regretted it.
